That one was a good one. It's a shame that's the show that ultimately brought down Vinton Studios, financially. They were the ones who did the California raisins commercials, and the M&Ms commercials, among other things.
That crash is what ultimately got Phil Knight,of Nike fame, to gain a majority share of the studio and fire Will Vinton. He then put his son, Travis Knight, in charge of the studio, and changed the name to Laika.
I had animation instructors who worked in the PJs before they were all laid off. Everyone was bitter about the Vinton getting fired. I did get to meet Vinton once too, so that was neat!

It's generational. Definitely more obscure than Drawn Together, The Oblongs, or Billy and Mandy
Woah, I've not seen any of those! Yes I am old. I liked the animated Aeon Flux a lot, and there was a pretty bad live adaptation, so I thought it was famous.
I wasn't into Megas XLR but it was part of cartoon Fridays when I was in school and probably belongs in this list.
You can't list Oblongs, Undergrads, and Clone High without mentioning Mission Hill.
Chilly Beach is probably a deep cut for non-Canadians. I most often saw it described as Canadian South Park.
I'm not sure if it counts as obscure but Invader Zim also aired around this time.
Going back a bit further, there was Duckula, where the latest in a line of vampiric ducks was resurrected using ketchup instead of blood and became a vegetable vampire.
Attack of the Killer Tomatoes was made into a cartoon of questionable suitability for children.
+1 for Mission Hill. Bling Blong.
Adding a few more of questionable obscurity, idk if these are well known or not, since many of the ones OP posted I thought were well known. So that'll have to be judged independently but at least these all are good and sorta fit.

Megas XLR was great. I very much dig giant robots.
Invader Zim, Clone High, Duckula (and Dangermouse (original) are all very good - but of them only Clone High is aimed at people older than 14 (not that older people don't or didn't appreciate them) none of them feel obscure to me, although neither Clone High nor Invader Zim were well known in the UK when released in North America, but Internet word of mouth got them known in time.
Chilly Beach, Oblongs, Undergrads, and Mission Hill I have never heard of. So deep enough, at least to a Brit of my age.

If Netflix shows are too well-known then surely nothing on Adult Swim counts either.
Yeah, I mean I love my Adult Swim line up but very few of them are deep cuts.
I've at least heard of 13 out of the 27 listed. Only seriously watched like 3 of them though.

I feel like if you didn't grow up in the rust belt or some other dead part of the USA without anything but public access TV, a lot of the humor is lost on you.
But for those few who did....it was nice to feel seen.
