I guess writers for cyberpunk don't know where central America is lol. Those are all South American countries...

Yes, those countries are on the South American continent but, in relation to both of the Americas, they exist in the center. They are on the same latitude as countries such as Nicaragua, Costa Rica, and Panama.

Also, it does say the war is also known as the "Second South American War", so there is that as well.

Sure but at least in American English no one would refer to this region as Central America.

Fair. Officially, you're right. None of those countries are technically "Central America" according to any definition of the region.

They could be confusing it with "Middle America", which sometimes includes Colombia and Venezuela but that doesn't explain Ecuador and Peru, which have always, in any context, been South American.
