Y'know, I'd love to take credit for it, but the crazy thing is that I actually completely skipped painting the eyes for exactly the reason you stated, deciding it would look better unpainted than painted poorly.
Then, when I was applying the final wash, some of the ink just happened to mix perfectly with the paint to create what I ended up with. I didn't even notice until I took the first photo; if you look at the one from the side, you can see that there isn't really any specific coloring in the eyes.
