It might not even matter if you put the whole thing in with the removable ones, too. Though the one my daughter has would barely even fit in the microwave. But microwaves work by using electromagnetic waves to flip water molecules (or other poled molecules). It can also induct a current on metal objects, which can arc if they have pointy parts.
So a living creature would get pretty fucked up by a microwave, but a stuffy would be fine if it isn't wet and has no metal or free flowing molecules with different charges on different sides (that would flip like water).
And the pouches do contain one of those, but in a way designed to work in a microwave.

Probably would be a plastic zipper if it had one, I feel like a metal zipper wouldn't be very nice to cuddle with!

Yeah, if there's a zipper, it could burn the stuffy from the arcing. My daughter's one just has plastic buttons for its pouch, so it depends on the stuffy.
Always remember one of the first uses for microwaves was heating up frozen hamsters to try and give people immortality.
